If something is greyed out, it means it is not in the other views. say you have a top down view, and a side view. If the side view is only of the bottom half...

With Quark my levels seem to show up to bright in game, but in the 3d viewer its just fine. I haven't set any light sources to give off such a bright light....

icemallet 3D viewer is not reflecting the ingame 3D rendering: you have to compile your map (i.e QBSP, VIS, LIGHT) and the run the map with you engine to see...
